Well, the bug occasionally happens on bosses other than the Cargo Ship, and it seems to always happen with the cargo ship.
Since I have the stat viewer (I assume it enables the above), then a bosses HP will be shown in that blue area in the top left of the screen (top in above screenshot).
However, when the extra bosses are spawned, they override the boss HP that it shows you. You are still able to defeat the boss (I mistakenly thought that the boss was then invincible), but you do not see your progress, because it instead shows one of the extra bosses health. And there is the thing where the extra bosses kill you in three seconds because there are like 10 of them in a short period of time. Not to me anymore, though, because I defeated the Cargo Ship after like 10 tries, then figured out its secret…

I got Vampirism! It does this crazy thing where it bl…Whoops! You didn’t hear anything! (find out yourself). I think you have to get Solarian to get Vampirism.

It took me a while (I defeated the Cargo Ship like 4 times before figuring it out), but I did figure it out without cheating (besides, my computer would probably crash if I opened the code).

Which difficulty does cargo ship appear in?

This bug happened with me too, but in Hard difficulty. I assume you were in Onerous
The other 2 stats make up for it.
At least now we know how to get Apothus
Oh and what is prestige?
